Don't know what I did differently than last time but it works. Now I have another problem that was the actual reason I reinstalled my game. Any mod that is from the workshop crashes my game if I try to enable it. I use to be able to start a few before city skylines crashed and then it kept getting worse to a point I can't enable any of them. Also to answer your point of unsubscribing from ALL my workshop content, won't happen.
I play this game because of the modding capabilities. I enjoy the detail I can create with the mods. Without them, I have no reason to want to play this game.
The vanilla added mods can be turned on and off on a whim like the assets but any mod from the workshop that I try to enable just crashes my game. So, you can try using Big Picture Mode to fix the issue. Open your Steam client and then click on the Big Picture Mode icon at the upper right corner of the screen. Inside the Big Picture mode, check if the mod is downloading in the queue. You should make sure the download region is close to the exact physical location of your PC.

I would prefer to use Steam Workshop to install mods, as I don't trust my abilities to install them manually. Plus it's a lot easier to manage from the Steam Workshop. Obviously Steam isn't picking up the copy of Fable 3 from the 'Non-steam-game' shortcut. How do I tell Steam that I own a copy of Fable 3?
Do I need to enter the game's product key into Steam to enable it installing the mods for me? Steam doesn't know anything about the folder structure of non-Steam games, so Steam doesn't know how to install mods for them. Even though Steam sells the same game, it will never recognise that a non-Steam game you add is the same game.
